You can put the file wherever you want. I typically put them to
    /home/packages
as they are show up in the Webfrontend if put there.

For installing from the ommand line you have to su to root
then type
        /usr/local/sbin/cobalt_upgrade <path_to_pkg/pkgname>
I.E. if the package is in /home/packages
        /usr/local/sbin/cobalt_upgrade 
/home/packages/RaQ2-MySQL-3-3.23.58-1.Z2-Built-by-Zeffie.com.pkg

Have you checked that the PKG isn't broken? You can untar the pkg with
     tar xvzf RaQ2-MySQL-3-3.23.58-1.Z2-Built-by-Zeffie.com.pkg
If this does not work maybe your download was crashed.
